I was chatting with my friend Kylie yesterday on IMVU while my daughter was over, and she cuddled up close to me and watched me typing.
She looked at the avi of Kylie, and asked "Is she like you?"
I said, pointing at our avatars, "she's a pretty girl, like I am, see?"
My daughter then said, "No. Is she .... Like you?"
I said Yes, she's a boy on the outside, but a girl on the inside."
She just held on to me, and said nothing.
Does this mean she's getting the idea about me?

Maybe the big breakthrough
This might be the beginning of the big breakthrough you hope for.
If she has an inkling about your duality, now is the time to nuture it. Not too fast to scare her, but gently and slowly.

You've already communicated to her...
...'she's a boy on the outside but a girl on the inside.'
Her question indicates that she has some awareness already, and your answer leaves little doubt about what is going on, at least in regard to how you communicate who you are to her. Since she asked 'Is she like you,?' there's a implied understanding about what 'like you' means. So the question remains; has she asked her Mom about you? Something you might explore in therapy is how to communicate with your family; even your ex is family since she is the mother of your daughter, and will be linked to you for a very long time to come.
I seems that it's not a matter of if any longer but when you talk with your ex and eventually your daughter, perhaps?
