I've been driving myself up the wall the past couple hours trying to find a story. I'm fairly certain it's not on here, but is on Fictionmania and possibly BC Classic. Unfortunately, I can't remember the story title, or author, and I'm not even certain on the characters' names, so the search function of FM is useless to me, and given the way the site is set up, Google can't help by using other keywords. I made a post there, not knowing that unregistered users could expect a long wait in getting posted, so I thought I'd try here as well, in hopes that someone recognizes the story.
Anyway, the story involves a homeless kid, whom I *think* is named Jack or John, or something like that, and he has some friends at a local high school. They make plans to get together, and it turns out he is TS, some of his friends pry the story out of him, and SHE was named rebecca I THINK, but given that I got no results with any of these names using FM's search (and manually going through lots of pages) I'm probably wrong. At any rate, her friends are supportive, and eventually the group of kids end up going to a river (by a bridge) to swim or something, and SOMETHINg happens, that lands them in an alternative reality.
This alternate reality has super heroes and such. It's the viral-type mutant idea (aka MORPHS, Southern Belle), rather than the genetic (Whateley, XMEN), and I believe it was called McAllister strain or some such, or possibly McSimpson. Either way I get it confused with EE Nalley's McKimpson often and easily enough. So it's something along those lines. The kids end up getting taken in by some government types, and for some reason they are exposed to this mutant strain (so they could be detained, or controlled, or simply as expendable guinea pigs; something like that), but they escape, and end up seeking help from another group. That is about all I remember.
So if anyone recognizes this, and can remember the author and/or story name, I would greatly appreciate the help in locating this one. Ta :)

Wow that sounds like a heck of a story! Let know if you find it. My suggestion would to try asking on TG fiction Groups.

McKimpson story
In looking through my extensive library, the only reference to the McKimpson Strain in any story was Belle Of The Ball by EE Nalley. They can be found on Sapphires Place with some also on Bob's Stardust site. I hope this is what you're looking for. Otherwise, that is all I can find. your premise seems to take place in a lot more stories than I care to admit to.

Most of your summary doesn't even sound familiar to me. Homeless kid, bridges, alternate realities........the only thing with kids I can remember is A Flowers Bloom which is unfinished, and that doesn't involve a lot of your summary. Then Ms Miracle by Morpheus in his Legacy Universe, but that is college age kids taking a vaccine, and later Counterweight in the same Universe. There are a couple in the X-men style but none were homeless Like Enter the Darkness, which is a mutant story, and a couple more similar. Majorette? Naah. The only other one that comes to mind is Tara Lynn's Magical Girl Policy, using high school kids, but that story line is not even close. Sorry.
edit. Using grover's info I was still unable to find it, but typing in the story name finally gave me a return that shows release date 5/8/2003. I feel better for losing it now.

It can be found on FM. http://www.fmstories.com/stories/scifi/Displacement.txt Cathy thought she'd seen it posted on this date in FM history in the last 10 days so we began a day by day search. Found it on 05/08. Have to go now! I have a story to read!!!! :)

Very good grover. I went through the last 28 days worth of stories on search and didn't find it that way. Still doesn't show up.
Definitely Displacement.
It's the only story the author has done as far as I know but it is one of my alltime favorites.
