This is wrong. I could understand it if there was a male cheerleading sport, or if colleges separated cheerleading into two groups. I hope the family and school sues the MSHAA and wins.

It seems there are two divisions, co-ed teams and all-girl teams and the kid's school had never had a co-ed squad before so registered as they always had, as an all-girl squad not knowing that it made a difference. The people putting on the tournament and the school are a bit at fault but surely something could have been worked out, like a last minute transfer to the co-ed division.
The reason for a difference is that co-ed squads generally use different sorts of routines than all-girl squads.

Interesting claim that was made there, because I went out to the official MHSAA website, and Cheer is listed as a girls only sport. http://www.mhsaa.com/Sports.aspx As far as I was able to search on the site, I could find no reference to coed cheer teams.

It seems as though Michigan offer Baseball, Football, Ice Hockey and Wrestling to boys only, while Competitive Cheer, Gymnastics, Softball and Volleyball are restricted to girls. Judging by the calendar the concept of co-ed teams for any sport hasn't occurred to them, so presumably if someone wants to play a sport restricted to the other gender, they'd have to do it outside school or the school would be unable to take part in MHSAA competitions for that sport.
I'd assume by the name that MHSAA has all Michigan high schools as members - it is exclusive or are there other associations which the school could join simultaneously if it wanted to have co-ed teams?

I don't know about the schools joining another Association, in some places there are leagues for sports not offered by the state athletic association.
The case gets more puzzling
So apparently girls can participate on the boys teams if there is no girls team, but the reverse is not allowed and the Association say they have no intention of changing this rule, which was apparently "to preserve participation opportunities for the historically under-represented gender."
Given the Association's website makes no mention of co-ed teams (or at least it doesn't on that main "Sports" page you linked to) but several commentators (other than the spambot!) have mentioned them, does Michigan have truly co-ed teams or is it the definition used for (a) girl(s) joining a boys team?

Sadly
Sadly my High school also had a girls only team for Volley ball so I never tried out for it because they never even really made a out loud annoucement for Volley ball and at that time as well I was interested in a girl that I thought was my true love that I would surpress my transgender issues for. Who knows If I hadn;t supress my issues then maybe I would have gone out for cheerleading and Volley ball while fighting to become the girl I was meant to be. And I am stuck out in Arizona.
